Can the optimizer still be used if I buy some extra timers? I won't have another full set, and I'm not sure how that will effect the "number of sets" entry in the table.

Wow. I just don't remember. It should work. I had the original set plus some extra replacement timers. When I used it I had about 1.5 times the timers that came with the game, and I used it to pick the timers that worked best. It has been a while since I looked at the spreadsheet, but there should be a way to get it to work.
Looking at it, it looks like the table on the left is for all the timers. Yes, that is it. Then in step 4 it picks the timers which has the least difference in time based on an index into the first table. (So the selected timers are J15 to L34. Then they are finally mixed to be even by player in table R15 to Y34.
So basically, yes, you enter as many timers as you have, and it will select the best ones. The 999 (E47 to E49) is a placeholder for timers that do not exist so they do not get selected.
