I found what I think is one issue:
PURCHASE AND PLACE
A player may only place samurai and castles in spaces already occupied by one of his tokens.
Castles may never be placed in the Yamashiro space.
It's true that players cannot place a castle in Yamashiro (where Kyoto is) during the setup phase.
Afterwards... Please see the game's Rule 13) Special Rules and Clarifications (page 4)
*Kyoto: ...You can build a castle in Kyoto for 6 koku.
