Maybe this is obvious and I just missed it in the rulebook, but does eliminating all of your opponents units end the game (with 2 players)? And if so, is it an automatic victory, or is it decided on VPs?

No, in theory the game doesn't immediately end. The game is always decided by VPs, so if the surviving player is in the lead there's no real need to play out the remaining rounds. That said, if you eliminate the other player but are somehow lagging in VPs, you can use the remaining rounds to secure objectives or otherwise try to improve your score.

That's my understanding at least...
